SmileOnMyMac is offering a 40% student discount (normally 30%) on their software now through September 4th. From the press release:
Especially popular among educational users are PDFpen, a PDF editing tool that can be used for marking up academic papers; TextExpander, a typing shorcut utility that speeds up writing tasks; and BrowseBack, a visual web history tool that maintains a searchable archive of web research.
I haven’t used PDFpen ($29.97 w/discount), TextExpander ($17.97 w/discount), or BrowseBack ($17.97 w/discount), but SmileOnMyMac provides fully-functional demo versions so you can try before buying.

If you want an app to mark-up academic papers Skim (http://skim-app.sourceforge.net/) works well and is free. Skim also integrates with Bibdesk for bibliography management purposes.
